I have checked the entire documentation for reputation system on vb.com

But still have problems, understanding it quite well.
Can someone make a manual about it ? which will explain to end users how to use the karma system properly ??

If the target is the end user, it is quite simple.
If you agree or disagree on a post a certain user made, click the Karma button. There are two options and a comments field. If you agree on what the user wrote, give him positive reputation. Otherwise, give him negative reputation.
Now, vBulletin 3.0.3 has added something new to the postbit: Reputation power. That number represents the ammount of reputation points you can send to/deduct from another member at the time. So if you have a Rep. power of 50, you will send/deduct 50 points to that member.

ok. i have seen any new user getting 0 power @ the beginning when he registers.
it increases. how does that works ??

I have set on my board that users with 50 posts and 30 days of registrations get 1 point each
so a user with 100 points and 60 days of regitrations should have -> Power of 4.

But there are some users who have made 1200 post, registered since last 150 days, but they have a power of 21
they should have -> 1200 / 50 = 24 + 150 / 30 = 5
total = 29

can you explain the system now ?
